I am just trying to create my first theme for Wikidot site. Everything works fine - except fact, that i have to save the theme each time and then again press "Edit" link. Maybe it is only my feeling, but I think it makes creating theme much slower.
I also would appreciate if there was any catching system, so theme actualizes automatically every time I change wiki page.

well, I would rather not trigger the theme update on page edit because this would require additional lookups each time any page is saved…
But would it be just ok to fix the "save" problem not making the theme edit close? I.e. leave it open after you hit "save"?

Yes, it would be OK, but lead to some sort of inconsistence across site. I personally prefer Save & continue, just like with normal wiki page.
I understand your worries about lookups. Quick plain Wikidot is better than slow luxurious!
