Magento: Tag Url Rewrite and Generate
Rewrite the tag/tag model and override the getTaggedProductsUrl() with the following code

$targetPath = substr($fullTargetPath, strlen(Mage::getBaseUrl()));

return $rewriteUrl->getRequestPath();
}
return $fullTargetPath;
}
