I really like the name Johnathon, it's just that sometimes you mistake it with Johnathan.

Jonathan and Jonathon are better variants.

This spelling gives me a headache. Jonathan is best, and Jonathon is fine in the UK. But Johnathon is a bridge too far for me.

Most people would spell it J-O-N-A-T-H-A-N, so little Johnathon is going to grow up correcting the spelling of his name in not one, but two places.
