Can't execute certain commands on sites/platforms anymore

Hello all,

I had a hard time to upgrade a site from 5.7 to 5.23 to 6.15 to 6.19 now.
I did this outside of Aegir, but tried it several times, to do it within Aegir.
Now it seems as if I have messed up my Aegir installation somehow :(

I have the site which I don't want to have anymore, so I click on delete and get:
The external command could not be executed due to an application error.

Then I want to disable / delte the platform and get:
The external command could not be executed due to an application error.

Due to the documentation, I already increased the memory limit from 512M now to 812M (in the cli/php.ini) but I keep on getting this error.
Do I do something wrong?
Is there a possibility to delete the stuff I don't need anymore manually?

There were some issues with the D6.16 upgrade path.

Is the site still in the path where Aegir expects it to be or has the platform and/or site path been deleted?

I still have one platform (6.15) which I didn't delete and one platform (5.23) which I manually deleted.
But it looks a bit messy now, since I migrated the site, but needed to use a subdomain since the original site is still up and running etc.
Basically I need to clean up my installation and for those cases where I can't do it from Aegir, I'd like to do it manually.

I looked it up in the database directly .. I could delete it there, but I'm afraid, this will cause me some troubles?
Unfortunately I can't think of any other way to get rid of the things I don't need.
