This noun in described as being countable, yet the Usage notes seem to specifically contradict this. Is it only uncountable in a software context then?

This word is often misused in place of "function" , I think that's what the contributor meant to say. The correct use of "functionality" is extremely rare. "functionality" has become popular recently in manuals, etc. where the correct word would "function"
