Berkin,
Prefixes change over time.
At one time R1 was used by Russian Antarctic stations. Now I believe they use RI1. 
At one time, FJ was Saint Martin. Now I believe they use FS.
The DXCC desk knows this, as do the card checkers. Sometimes software packages aren't always up to date, or more likely, don't always indicate the entities that a prefix USED to be assigned to, only what it CURRENTLY is assigned to.
Go by what the QSL says. That's what the Desk will go by!
