It's not worth the trouble of trying to correct for the opening in the roof.
Further, unless you can somehow permanently attach the foil to the body 
of vehicle, it's just a piece of foil and if you're worried about RF 
leaking in, it still will where the foil isn't attached. It also 
probably won't improve the counterpoise effect much either if at all. 
Still it's your vehicle and your experiment, and not likely to harm 
anyone or anything, except if you forget to remove the foil and then 
open the sunroof, and if you do, you'll likely shred the foil at worst.
