こういう指定を時々見かけるんですが
# ./configure --help|grep gd
--with-gdbm[=DIR] Include GDBM support
--with-gd[=DIR] Include GD support (DIR is GD's install dir).
--enable-gd-native-ttf GD: Enable TrueType string function.
# ./configure --help | grep freetype
--with-freetype-dir=DIR GD: Set the path to FreeType 2 install prefix.
なので指定すべきは「install dir」や「install prefix」であって
gdやFreeTypeをコンパイルしたディレクトリじゃないと思うんですが。
