I was planning to snake it out through an unused slot in my desk top box and to set the cd box right on top of the main box. I figure 7" out, 7" up, and 4" into the cd box. I'm sure that's cutting it close, but the inside of my tower at work is bigger than this distance.

Perhaps, but I wouldn't count on it, especially depending on where you have to route it out of, and into, the 2 cases.
