Hm, after I messed around some time with inkscape I finally found a workaround - not nice, but it worked - at least for this particular case. I just copied the plot and pasted it again. Then I could ungroup the plot and now inkscape behaved as expected, I still see all my data points. Strange enough, inkscape did not change the structure of the svg code ...
