Linking many .o files together (instead of compiling the .jarfile directly)

I have no simple testcase that clearly illustrates this so I don't think I 
should be writing a PR. ( beyond pointing to 
plugins/org.eclipse.core.boot_3.0.0/boot.jar from Eclipse ).
I have gone back to 3.3.1 for the time being as 3.4 (on windows) was causing 
me nothing but headaches ( especially with --resource 's ).
