I'm hazarding a guess here that you are referring to the
dialogue boxes thrown up by Boehm-GC. In that case, you
can look at boehm-gc/misc.c (GC_abort) to "fix" it.
Not sure if Cygwin uses the "normal" Win32 code or the
POSIX code, but the Win32 portions also contain dialogue
box pop-ups - notably in libjava/win32.cc
(_Jv_platform_initialize), libjava/win32-threads.cc
(_Jv_ThreadInterrupt), etc. - just search for
"MessageBox" in the sources.
