Very interesting debugging detail! Note that the json module has Java acceleration support in org.python.modules._json, but otherwise has pure Python implementation; this acceleration can be readily turned off by removing this entry: https://github.com/jythontools/jython/blob/master/src/org/python/modules/Setup.java#L38 So we can see if it's this acceleration causing the problem or not.
